Generally...

Move everything off to external HDD.
Install OS onto now clean HDD.
Change the settings to my liking.
Install all the programs I commonly use.
Make sure everything works good, then it's a good time to make a backup/sysrestore point.
Move everything back from external HDD to main HDD.
