Have you tried?
MP4 can only embed TTXT subtitles, but you can probably use other types with an external file.
Can embed in MKV fine.

Supports SUB (MicroDVD), SRT, SSA and donkey (no formatting).

Not much development on PPA though.  I guess at least it's still being worked on.
