Yes; Folding@Home is basically like a game - you launch it; it does not run in the background; it's a full running application. What I tend to do is launch the application and turn on my TV off. When I want to play a game, I just press the PSButton and 'Quit' and there I am back in the XMB.

As far as I know, the PS3 works a bit more than it may usually do - but I doubt that'll make your electrical bill skyrocket. All I can tell is that it's just louder when you run Folding@Home.
