-16Gb Is more than enough. You'll never need more than 16GB unless you feel the need to carry around 50 ISO's with you.
-Smaller Screen Agree 100%. The screen is definitely better but the size comparison is outstanding.
Solution: RemoteJoyLite.
-Playing anything on the GO takes getting used to.
Solution: PS3 Dualshock with Bluetooth.

Unless your 3000 is on 5.03, Go>3000.

even though it has a smaller screen i like it that way cause to me it seems like its got to better display since its smaller and plus the psp go if ur planning on getting a dual slot memcard for ur 3000 ssaves money cs 2x16gig cards plus the adapter compared to a psp go and a 16gig micro sd is less money then the 3000.....

so IMO the go is the best buy....

I don't think RemoteJoy is a replacement for a smaller screen.  Ignoring the fact that it requires a not-as-portable computer, it's somewhat more laggy than playing natively.
Personally, I like bigger screens, though I guess some others like smaller ones.

16GB is enough IMO - I'm on 8GB, but I like the flexibility of replaceable memory.  So if your flash dies (too many write cycles) you can easily replace it.  You can also transfer stuff without the PSP being physically connected to the computer too, by taking out the memory stick (eg paused in a game).  Memory sticks really aren't that expensive these days.
Plus, the Go has no replaceable battery, and proprietary everything (can't use standard USB cable, TV out cable, are the headphones standard?).

The only advantages I see in the Go is smaller form factor (if that's important to you), internal memory (personally prefer external) and no UMD drive.  Maybe the game savestate feature too.

Valid Points.
-I still have my 2000 because none of the accessories work on the GO (hdtv/rgb cables, psp remote for headphones). Headphone jack is standard though.
-USB Cable is a drag because you have to pay careful attention to it. If you lose it you have to buy another one specifically for 1 deviceFacepalm
-I Hear ya, while I feel RemoteJoyLite got better with the new update, playing DJMAX on it still shows (very)slight signs of lag. The smaller screen takes getting used to but you'd get used to it if you only have a Go. But given the option, unless wee're talking about casual games/minis, I'm playing them on the 2000.
-I Guess No Replaceable battery will be a problem when the time comes but I don't see that happening anytime soon.
-You can use Micro SD cards the GO supports to transfer so no loss there although the price of those might be more than pro duos?(I'm not sure).
-Savestate feature is a plus because of HEN. I don't think I would ever use it otherwise.

That's something I didn't know.  Actually, I think microSD is probably cheaper than MSPD.  Thanks for that!
