After watching the whole thing (meaning I lasted 45:55 minutes) it becomes obvious by the morning scenes it supposed to be what heartless mentioned.

Ever heard of ordered chapters?  You most likely have.  Use that to do the repetitions.  What you most likely have not heard of is that MKV can also do multiple editions, which in simplified terms is like multiple sets of timelines, that you can choose between.  Combine ordered chapters and multiple editions, and you can work it just fine.  Though it'll be :effort: to do, and looking at how clueless Chihiro's encoders were in the past, they probably don't know how.
