Speed » try a lower preset. Generally slower encode = better compression used.
As for the size, does the file look the same? Ie, quality look alright? If so, then I don't really see any need for concern. If the quality does look bad, you might want to try increasing the bitrate or lowering the quantizer.

Well, it's 1080p, so unless you have a pretty beast computer, expect it to take a while.
Like zinga said, lower the profile (to like the 2nd lowest), it's not like you're going to archive that encode so no need to use the high profiles.

350MB for 1080p is undersized. 1.5GB oversized (for the length and content of Bakemonogatari).
If you're doing a bitrate encode, up your bitrate (by like 2 times).
if you're doing a crf encode, down your crf (to like between 18-22).

/offtopic/ I seem to have problems when doing decent quality (Constant Quality 18 in MeGUI) encodes, PSP or 720 it always has small blocky textures in the details, gradients don't look good either... could this have something to do with SubPixel Refinement?

Post some screenshots?
Try disabling MB-Tree, that's known to be bad with fades and gradients.
