What version are you using? My portable or the actual installed version? Also, what error are you getting?
You don't right click on the BIN and select "scramble". You select the PRX instead. Make sure you're using the scramble/descramble commands on PRXs only. If it still isn't working, make sure the BIN is the same name as the PRX.
I'll probably make it a bit more clear in the next version by removing the command from non-PRXs.
