Does a firewall stop java, or ActiveX from running? If it was that simple this wouldn't be news.
The only way to be "safe" is to turn all scripting, and images off. Even then.. some things are needed to view a page, so stay offline and you'll be fine :D
Who remembers the thread with the anti virus service that tells you to turn off your computer and leave off, or unplug your modem and throw it out the window.

This is highly expected. After all each and every OS is basically running the same architecture for a long time. MS has been simply developing the Windows NT architecture and source script, Linux.. well its linux.. Mac OS is simply evolving its old Unix based OS. They have been opting for the "if it ain't broke, don't fix it" policy.
However, a new standard is needed now. Something from scratch, developed only around the modern machine, technique and methods.

This affects Javascript? I can understand Flash/Java, but a Javascript based exploit would be tricky, and would vary depending on the browser.
